packets dropped through vpn

Hello,

I have two bordermanagers version 3.9 sp1 connecting via a S2S. After I rebooted the master yesterday packets started dropping from site to site. We are pinging at 60%. We have tried changing the MTU, but it made it worse, so we left it at 576. Any help is appreciated!
