CIFS Domain emulation

Given my dilemma with our mixed platform environment, my next question is this....
If we set up domain emulation and join our windows (non-domain) servers into the netware domain, and then have our users login to this domain, will they still be able to login to an Active Directory domain at the same time?

(Background: We manage our own netware servers and stand-alone windows servers, but are required to login to the main hospital's Active Directory domain, just for security/firewall purposes). They won't allow us to manage our own OU, so we are in a bind.
