So I'm clear
1) On the NetWare DNS server you have zones X, Y & Z (whatever you have)
2) On a MS DNS server you have a zone setup (ad.yourdomain.com) as the primary server
3) The NetWare server is setup as a secondary for the domain ad.yourdomain.com?
4) The MS DNS server is forwarding resolutions to the NW DNS server when it can't resolve them locally

As far as the first issue - pinging hosts in the zone ad.yourdomain.com. This just sounds like you need to add an additional DNS suffix. Varies how you do this depending upon the OS but basically you edit the TCP/IP settings to say when resolving a DNS name thats not fully qualified try these domain name suffixes in order
e.g.
yourdomain.com
ad.yourdomain.com

Second issue - domain trusts. Sorry are you actually running two domains? A DNS zone is not a domain, MS Active Directory just uses DNS to store some of its information about the forest and domain
