I did ndsrepair, still got the same error, but wait til next week, it cleared. seems some nds weekly clean up did that.

Can you tell which process is causing the message to go to
/var/log/messages? I've heard of somewhat similar things from backup
software.
I doubt this has anything to do with eDirectory really. If you have
trustee assignments in your volume still that point to a non-existing user
then something accessing that may be throwing this message. How to clean
that up the supported way, I'm not sure, but in the meantime knowing more
about it could help.
