Default SID regent causes zfd to fail

This is probably a dumb question, however, here goes. We have alot of PC's on our campus that were improperly imaged so that the SID on many of these PC's are the same. Unfortunately we have to integrate AD into our environment and we are having problems with dupe SID's. We have been trying to regen the SID with the sysinternals newsid tool, however, when we run it, it breaks the ZFD agents on our PC's. Is there a way to keep that from happening? So far only a reinstall seems to fix it. I don't have alot of information beyond what I'm offering here at this moment, but I thought I would just shoot the question and see what kind of feedback I can get. If I need to provide more information, I'll try to get some kind of log files or something providing more details on the precise error that causes the ZFD agent to fail.
