Problems repackaging an app

Having some problems and hopefully this is the right forum...
I've repackaged a complex app and after many tries it built the MSI properly with no errors. In fact, it even installs and runs properly with the local admin account. The problem is that when I login as a user account, the app appears to re-install or heal itself even before I see the desktop. It does this for every new user privilege account that logs in to the same workstation. Even though everything seems to work, this creates an unacceptable delay (800mb MSI file) for all users logging in.
I'm using AdminStudio from ZCM10. I've tried removing all HKCU registry entries and I've tried setting UseHKCUProxy=Y in the Options.ini.
Any ideas what the problem is and how to troubleshoot this? Would appreciate any kind of info on this cause I'm totally stuck. Thanks.
